It's an issue with prefab nesting - with the way prefabs currently are, adding a prefab A as a child to prefab B breaks A's link to the original prefab - you get copies of all its gameobjects and components, rather than a reference to the original prefab. If prefab A changes, the copy of it that's in prefab B will not.
